Nigel Clough's team, smarting from a 4-2 reverse at Leigh on Saturday, made a bright start but failed to recover from a two-goal burst by the visitors in the space of seven first-half minutes.
For Barnet it was an encouraging return to form after losing by the same margin at home to Chester on Saturday.
Burton made a purposeful start with Sean Farrell flicking a Clough cross into the arms of Lee Harrison. Farrell also had a shot blocked but it was not long before Barnet began to impose themselves.
Neil Midgley had a shot from the egde of the area saved at full stretch by Matt Duke and Jason Soloman dragged wide a great chance set up by Junior Agogo in the 21st minute.
Barnet had to wait only five more minutes for the goal they had threatened, Soloman's shot being deflected wide for a corner, taken by Mark Gower, which visiting skipper Mark Arber powerfully headed home from eight yards.
Arber exploited a fragile Burton defence again as Barnet doubled their lead in the 33rd minute as he again climed highest to a Gower corner to set up Agogo for a close-range finish.
Barnet put the issue beyond doubt with their third goal nine minutes after the restart. The impressive Gower cut in from the left and as Burton retreated, the midfielder took his chance to find the far corner with a precise right-foot shot from 20 yards.
It was only late in the game as Barnet contented themselves with their night's work that Burton threatened the visitors goal.
Substitute Glenn Kirkwood headed wide in the 78th minute and the home team were denied even a consolation goal when Aaaron Webster's six-yard header was brilliantly tipped over by Harrison
